It's a common thing where, after downloading something, the folder name needs to be changed:
/folder/files -> /new folder name/files
To keep it seeded, location also needs to change, but then it will just re-download into that folder:
/new folder name/folder/files
to fix this currently you have to delete the torrent and re-add it, setting new location, with ticking the "content layout"/"Don't create subfolder" option.

There is a somewhat hackey way to do this without having to turn off automatic torrent management using the renaming tool. If you have example.txt in a torrent and want to replace it with example\example.txt you can add the containing folder by just renaming the file to example/example.txt (you need to use the forward slash, just like with subcategories) this will give you the torrent with the content layout:
Example
|Example.txt
You can also remove folders via this method by renaming with an empty name (ie. rename

"") this would revert the above layout to just a torrent with the file example.txt
