You should be able to set a custom download path for each watched folder. The only option is to download to the same location as the watched folder... but then there is no option to delete the .torrent after adding it.

I see what you mean. Shouldn't be that hard to implement. Yet, please create a ticket on the bugtracker so we can all see the feature, or one of us even send in a patch for the feature.
