I noticed an odd problem where completed torrents (either paused or seeding status) would suddenly be downloading again. I think it was because emule was running at the same time and was downloading as well.
I think the problem does not occur if either one (emule or qbittorrent) is simply uploading but not downloading. Or perhaps only if emule is only uploading. I'm running emule-scarangel and qbittorrent3.0.8.
Is this a known problem? Or has anyone comes across this problem before?

Just wanted to add that both apps share a common incoming directory(dir where finished torrents are copied to) but have a few other different directories which they do not share and have different temp dirs. The last time I noticed the screwed up torrent problem I explained above, the problem torrent files were in a different directory from the (shared)incoming dir.

I have eMule 0.50a ZZ-R 4.2 Mod installed together with qBittorrent 3.0.9 and didn't encountered any problems while running. eMule is using C:\Program Files\eMule\Incoming folder and qBittorrent is using C:\Downloads\ folder for downloading.

Normally they are not incompatible. But make sure that:
1. You don't download a file to the same location with the same name from both programs. This will undoubtedly cause problems
2. Run the programs on different ports. They shouldn't use the same port number(I don't even know if this is possible).

I have one shared incoming dir for both apps (which is the only common dir for both apps) although it wasn't a same filename issue which caused the problem.
The issue happened even before I changed port numbers which are different for both apps before and now.
It could be just a qbittorrent issue(nothing to do with emule) but I can't investigate furthur this atm as it would mess up my files.
